Good question and I KNOW for a fact that what you just described has turned many a nigga off with this shit...
Okay...
So, I make ALL the 'beat' in the MPC (1000--started with 2000xl) and bass sounds in Moog slim phatty rack.
My set up is very minimal here, hardware wise, as all my heavy hitter shit is back home, BUT, I like this minimal set-up, cause it’s made me make really good shit without all my other tools, they touched on that subject and I totally agree...less you have, more you have to think to figure out how to make it work....
Anyway....beat in the 1000...Midi (B1) is for the slim phatty bass or whatever sound I wanna use.
Midi A1 is for the usb (M-Audio Uno) which is hooked up to the MPC (obviously, (midi) in and out) and usb’d to/on my macbook.

Using Logic, Logic is the master sequencer (midi settings) and the MPC is the slave.
Duet only lets you dump 2 sounds at a time from the MP, but the sound quality after the transfer is very good, but make it sound how you wanna (filters, etc) prior to transfer...it wont lose anything.
Duet is really nice and I like Apogee products cause shit just stays clean during the transfer of the sound.
That M-box joint you mentioned, I couldn’t answer that, as I have never used it.
So TEDIOUS part now moved to step 2....(step 1 was the dumping)...
Once you have all your tracks in logic, lined up, BPM should be on point cause you set Logic (master) BPM to the same BPM as the MPC....now you have to start adding in your other instruments...
I record in mono, so I only use either right or left when I let bass sound into logic....
So you can choose channel 1 or 2 on the duet (keep midi plugged in on B1 MPC, which, the other end, should be midi'd (in/out) to your instrument)....but plug in R or L from the audio out on the instrument you have midi’d to the MPC (which is the slave to the MP)....(confusing maybe....I know) this will transfer the sound from the instrument, which is all you want, so it will play your notes and on pace with the Master (Logic) as it records.
Took me YEARS to figure this shit out, 'cause niggas refuse to tell you this like the hoes they are.... and I'm still a novice....tons of youtube vids I can point you to, however....
Now, rinse and repeat and just transfer each sound you want to add using channel 1 (or 2) on the Apogee until you have ALL sounds in Logic…(Moog, Rhodes, TT, etc)
Now its mix time....
This is tedious and takes time, I know....but I feel like it makes the sound of your track sound less...fast foody? lol....

I could be wrong, but fuck it....my shit sounds good to me....I am into shit that’s tangible, so the hardware route is just my thing...just like records are.

Prolly could save HOURS just using software, but eh....I am a creature of habit and adding in analog sounds like that Rhodes, etc...will have your shit sounding as organic as possible which is what u want.

*edit: MP must be in song mode during playback/record mode (on logic) to make this simple for you to make it sound as you want, sequence-wise
