If she sees wearing the rainbow flag as a sort of "endorsement" of the lifestyle (for lack of a better term) then she can't in good conscience rock it on her uniform. I dealt with a somewhat situation where I was on a team that had an American flag on the jerseys, and I wasn't feeling that based on my religious beliefs. The team wasn't a national team or representative of the country, or state, so I protested. I eventually was allowed to remove the patch from my jersey. Now, conversely, I wouldn't try to join the U.S. bowling team and think that I could expect that to work.
If she has her convictions and feels she can't wear the rainbow flag, IMO her only option is to challenge its being a part of the uniform. If it isn't sponsored (paid endorsement) I think she has grounds not to rock it. The fight in courts could last a while, but she may be able to win that argument.
