They were so preoccupied with him running, that they didn't register the office alarms...they didn't assume he would come back to his actual office at the department of precrime.
They were concentrated on scoping out the city and searching in public places. The last place they'd thought he'd go is back in the belly of the beast. When they figured that out, he was already in that piece.
One of those obvious guy slip ups that even happen in the future. I could see that happening.
