In Mgs 3, you had to navigate an environment from start to finish....and it just felt so epic as you personally made this trek from the jungle to the mountains to the main base camp.
Mgs 4, on the other hand, felt a little disjointed because you would finish an area and then fly off somewhere else...obviously the storyline dictated that it had to be like that but it made it feel like you were completing levels rather than it being one fluid experience like Mgs 3.
