The overriding them of the show is how awful our criminal justice system is. Think of the options. He could have been found, not guilty based on the defense. He could have found not guilty based on Box finding the real killer. Or he could have been found guilty.
I think the most realistic result would have been found guilty but that just would have sucked for a viewer. Any scenario of him being found not guilty would have undermined the message that the system doesn't work.
This seemed like the most appropriate, wire-esque, conclusion.
