Notice that look on AR's face when Nuck told him that Chicago's AG was his friend? That was AR realizing Nucky's had his balls in a vice all along. Nuck was asking his friend the AG to put the squeeze on AR, knowing that eventually he wouldn't be able to orchestrate a war against Nuck AND keep his ass out of jail. One way or the other, this was going to end in Nuck's favor. Either AR ends up in Jail, and the war ends, or AR reads the writing on the wall (as he did) and drops the war.
