I just finished watching the show and Uncle Jack caring enough about Walt to delay killing him did seem a bit odd. The other instance of Jack showing some inkling of caring for Walt was him of course leaving him with the barrel of $11 million. But like you said, Breaking Bad didn't get them enough screen time to show why Uncle Jack would care enough about Walt to spare him the barrel or care enough about his opinion to delay the shooting.
