Usually it's a simple tension/release thing... The protagonist hits a snag, comes up with a way to come out of it... it just feels good on a basic level to witnesses that process. With a lesser show, I'd be Team Walt too. But I've connected to this show and its characters on a weirdly human level, and so sometimes I find myself reacting as if I was living there in Albuquerque or even as a member of Walt's extended family.

So yeah, of course Walt and Skyler aren't gonna go, 'welp, we had a good run', and if they did it would certainly disappoint... But at the same time I'm like 'All you fuckers are all miserable, this is leading nowhere good, please end this already! Won't someone please think about the children?!'
