I would say keep him with Juggernaut. It's a very tank friendly armor set, and Alistair's build with sword/shield favor that role really well (assuming you kept him in that tree). Plus, there are not as many activated talents in that tree as there are in the dual-wield or two-handed trees, so stamina isn't as much of a concern for him.

Orzammar is the longest of the main branches I think, but it's definitely one of the best.
